(Hopefully someone hasn't already jumped down your throat)
This is probably best answered by LindowOS if he's about.
Lindows is based on another distro called Debian, and ClickNRun is basically a nice front-end for their apt-get installation software. It may be possible to install the software from an alternate source using apt-get instead.
Normally you would type apt-get install alien from the command line, but you may need to alter some files so that it looks in the right places.
Can someone advise how compatible Lindows is with Debian? Is it just a matter of altering the sources file? I think this would be a useful thing to know to help Lindows users break out of the expensive clicknrun system.

May I suggest to find apt and try to install it on your own. If that works, then you can completely bypass the click and run thing, you can just use apt as any other debian user would.....

apt should already be installed acording to some reviews I read, but I'm not sure what sources it is pointing to. I would guess it's lindows servers, but if that software is on their servers "apt-get install whateversoftware" should work from a command prompt as root. Oh wait your always root in lindows. As far as being able to use click and run I would imagine you would have to purchase the full version to be able to do all that grapically through thier proprietarty interface.

Why would you want LindowsOS if you don't use Click and Run (with categorization and commercial apps)?
People who know about apt-get install something is probably not going to gain much by using Lindows over Debian.

Well this is true, but I see two spots where that might happen one you just get tired of the 100+ $ they charged every year for click and run or two you get a cheap pc and lindows comes pre installed and you don't feel like bothering to remove it and install debian since linux is linux.

There are GUI frontends to apt-get other than Click'N'Run - what we really need is someone to right a Lindows-newbie-friendly NHF that explains how to change the apt sources, and then how to get and run the GUI installer.
Remember - even if you dislike Lindows and everything it stands for, a Lindows user is still a newb who needs our help.

Yes would be a nice idea unfortunately most anybody with the skills neccessary to write the nhf will never see lindows. kind of a catch22.

Well they could try this:
1. Open a text editor.
2. Open the file /etc/apt/sources.list
3. Copy this text into the file:
deb http://http.us.debian.org/debian stable main contrib non-free
deb http://non-us.debian.org/debian-non-US stable/non-US main contrib non-free
deb http://security.debian.org stable/updates main contrib non-free
4. Save the file and exit the text editor
5. Open up the command line.
(5a) If you're not connected to the internet, then do so now
6. Type apt-get install synaptic
7. When it's done you should be able to type 'synaptic' at the command line to run the GUI frontend for more installations.
I've not tried this, but the in principle it should work. Maybe a Lindows user could try it for me.
Mr. Ben,
I am going to add to your instructions.
step 3.5: comment out the sources that you don't need (the linodws ones).
step 5.5: type in apt-get update
DISCLAIMER: if this toasts your system, don't come crying to me :) hehe. no. but seriously i am not totally sure if it will screw you up or not. it should work in theory tho.l

IMPORTANT UPDATE
Apparently, according to this article (http://www.extremetech.com/article2/0,3973,588198,00.asp) Lindows (at least 2.0 anyway) includes the Debian servers in its apt sources list by default.
So amend those instructions to:
1. Get to a command line
(1a. Connect to the internet)
2. Type apt-get install synaptic
(2a. Type apt-get update (apparently ;) ))
3. Type synaptic
Should even need to comment out the other sources.
Hurrah!

just a quick correction "apt-get update" should be run before "apt-get install program"
