If you mean login to Linux as root then nothing should happen on your windows pc's. What's the problem? More details please...

thanks for the response. sorry i was not clear. we have a linux server and windows 2000 clients. we have lost the administrator passwords on one of the machines. could I login to windows using the root user without screwing anything up?

Do you mean accessing your windows files through Linux while logged in as root? If that's the case...nothing harmful of itself. Your in complete control, so proceed cautiously.
