I have a question about this theme

and after i got it all set up and configured the way i wanted it i noticed that it was always on top of any window i had open. i looked through the script and theme file but i dont see any refrence that would make it always on top but then again i have no codeing skills. If anyone could help that would be great. I spent 2 hours setting it up so it would be transparent and elimanating all the extras that i didnt want it.
