If I do this, will that screw up my MBR - I am just not too familiar with that 1024 cylinders and if over 8.4GB, LBA must be enabled..
also what would happen if I where to fdisk it and change type to linux native. would that have any affect on my MBR?

rm -rf would delete everything, and wouldn't touch your MBR. Fdisking might damage your MBR (but I doubt it tho.) Just run lilo after fdisking, to be sure.
Concerning the 1024 cylendar limit, altering this partition would only have any effect on it if you moved your boot image to that drive. If your system currently boots fine, then changing the type of that partition wouldn't stop it from doing so.

yeah, for some reason, the CMOS would not let me set up LBA, until I loaded windoze, and it kinda fixed the boot problem - It doesn't matter now anyway, just trashed it and decided to load FreeBSD.. never used it before, and its a spare system, so what the hell.. :D
